The files for some extensions especially ones not available here may not be able to be found making it difficult to uninstall. The directions are the safe way if for example someone does not uninstall them before updating and does not make a full backup as instructed. This gives them a path to restore the old files easily.
When asked to overwrite while uploading select yes. f you deactivated and uninstalled all extensions before updating and have full backup you can safely delete the ext folder when updating using the full package.
