From what I can make of it. it looks as though you used the advanced update which has a warning: This update was renamed from Automatic Update to Advanced Update to more clearly state that it should only be used by advanced users..
The only reason one would use the advanced update is when the board is heavily modified, in which case there's even no guarantee that the modifications will still function as intended on a more recent phpBB version.
If you have no modifications you should use the Full package or Changed files package.
